Meeting Rin
Rin applies for a job and Alex finds himself drawn to her. Due to the mythology of the series this makes sense. Some connections are so strong that every version of a person is connected to the other the same way. Though this doesn't always lead to the same type of union between the two.
Alex quickly lets her into his inner circle and allows her to be cryogenically frozen alongside him. When he wakes up she isn't there. The Red Queen says that there was a malfunction and Rin ended leaving with Alicia.
Hisara's Birth
Alex is reunited with Rin after she has been captured. She is about to give birth and he is more than happy to help her. It isn't until Alice and K-Mart come that there is tension until both agree to let Alex help with the delivery.
After Hisara is born, Rin dies. Alex finds himself and Alice growing closer over the death of his wife and birth of his daughter.
Another Earth
Alex, Alice, and Hisara found themselves reunited with Rin yet again. It turned out that this was her original Earth and she actually came from another planet. Alex and Alice agreed to help Rin fight her war. A war that was coming to an end. After that they returned to their original Earth.
TRIVIA
-Rin made Alex promise to be friendly towards Alice as then both would be able to keep Hisara alive.
-One of my 'never would work in canon' pairings is Alex/Alice.
